For the EDU version, I believe up to 1000 layers is the cut. Can you confirm?

No. The EDU version is limited to number of elements in structure, which can be subjected to Proximity Effect Correction simultaneously. The limit is 1000 elements. These elements can settle in different layers, doesn't matter. Currently NanoMaker is working with 256 layers only, as the majority of other systems.
